Shortly after returning with the refugee ships, the crew gets down to business. Riaan contends with a mix up in supplies, while Hunter meets his new security officer, Highwaji, a Ferengi, and a new Intel Officer, Warrent Officer, Dr. Alyssa Northrop. Melissa Jarvis receives a promotion to the rank of Lieutenant JG. Later, Dr Dane would also be promoted.

Zent, the Chief Science Officer from the USS Atlanta and Sarik investigate the "Sparrow Project" in more detail. Almost as soon as the device is reactivated, strange things begin to happen. Even Chester, the Captain's cat is seeing strange things.

As the crew deals with these minor annoyances, Miranda hooks up with an old boyfriend, TJ, who happens to be on shoreleave from the USS Atlanta. As they share a few drinks, TJ spots trouble which leads to the darkest corners of Qul Tuq. There, they find Garn, who has captured and sold Ensign Forrester as an unwilling slave to a ferengi named Ramok. TJ and Miranda rescue Forrester, bringing her back to the USS Zion where she is treated for her injuries by Dr. Dane. Forrester wasn't the only Zion crew member to be injured by Ramok. Charles Atwood and Sam Carter debrief the Captain on their mission which ended prematurely. Never-the-less, Atwood is promoted to Lieutenant. The Captain has some other concerns for Atwood as well. Atwood is given a choice to either terminate his relationship with Samantha or transfer her to another department.

Sam a little unhappy and a little reluctant, accepts a transfer to security.

Meanwhile, the JAG office investigates the murder/suicide of Security officer Wilson who caused an explosion with phaser overload killing himself and two people Dr Dane believed to be spies she recognized from her post aboard the USS Kittyhawk. Lt Cole interrogates Dr. Dane, questioning her conduct in regards to the treatment of the alleged spies. Things escalate to the point where Commander Wright becomes involved. Unable to substantiate any evidence of wrong doing, Cole leaves the ship.

Now, several days after the Sparrow Project was activated and turned off, the erie manifestations increase, taking more serious courses. A holodeck malfunction sends Madriani and his daughter for a tumble. They both end up in Sickbay being treated for injuries. During the course of their treatment, Madriani lashes out a medic. This sparks a whole series of problems.
